Fix off-by-one in chunk ranges

[tkchafin]

The first chunk had 1 extra container, and the last chunk could have an end coordinate that was invalid (although cram_filter would handle it)

I also make chunk size an optional argument

I set the chunk size as fix number for a couple of reasons, for now, we should only use 10000. The reasons are (1) the chunk of 10000 could optimize the alignment indel. (2) resource requirements can be easily scaled.
