Consolidate preparation + query part of the pipeline

At the moment, both the preparation of the join discovery methods and the query operation are done offline in separate scripts and use different toml files.

This is extremely messy, clunky and overly complicated. I need to consolidate the steps, or at least simplify them in some way.
