Mosdepth_goodness

In this version, the default read depth counter switches from samtools depth to mosdepth.
the previous approach can still be used by adding -samtools-depth command line argument.

I have improved output the gfftag information on Bed files and improved line ending handling

Also added support for input CRAM files

Added support for making counts using median instead of mean (using latest mosdepth 0.2.6)
to use this option add --mosdepth-median
