I saw CONEXIC, another tool which imitates your tool to find out the relationship between driver genes and other genes, use both bootstrap and permutation to filter out more genes so that we can get a list of genes which contains less genes.
However, the result of your tool, as it is often the case, contains many genes that is redundant. I believe that if you provide your users with the permutation test function, the outcome of your tool will be better to explain.
