Describe your pull request here

updating the requirements section

Please read the guidelines for Bioconda recipes before opening a pull request (PR).

General instructions

  • If this PR adds or updates a recipe, use "Add" or "Update" appropriately as the first word in its title.
  • New recipes not directly relevant to the biological sciences need to be submitted to the conda-forge channel instead of Bioconda.
  • PRs require reviews prior to being merged. Once your PR is passing tests and ready to be merged, please issue the @BiocondaBot please add label command.
  • Please post questions on Gitter or ping @bioconda/core in a comment.

Instructions for avoiding API, ABI, and CLI breakage issues

Conda is able to record and lock (a.k.a. pin) dependency versions used at build time of other recipes.
This way, one can avoid that expectations of a downstream recipe with regards to API, ABI, or CLI are violated by later changes in the recipe.
If not already present in the meta.yaml, make sure to specify run_exports (see here for the rationale and comprehensive explanation).
Add a run_exports section like this:

build:
  run_exports:
    - ...

with ... being one of:

Case run_exports statement
semantic versioning {{ pin_subpackage("myrecipe", max_pin="x") }}
semantic versioning (0.x.x) {{ pin_subpackage("myrecipe", max_pin="x.x") }}
known breakage in minor versions {{ pin_subpackage("myrecipe", max_pin="x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
known breakage in patch versions {{ pin_subpackage("myrecipe", max_pin="x.x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
calendar versioning {{ pin_subpackage("myrecipe", max_pin=None) }}

while replacing "myrecipe" with either name if a name|lower variable is defined in your recipe or with the lowercase name of the package in quotes.

Bot commands for PR management

@BiocondaBot please add label Add the please review & merge label.
@BiocondaBot please fetch artifacts Post links to CI-built packages/containers.
You can use this to test packages locally.

Note that the @BiocondaBot please merge command is now depreciated. Please just squash and merge instead.

Also, the bot watches for comments from non-members that include @bioconda/<team> and will automatically re-post them to notify the addressed <team>.

Walkthrough

The pull request modifies the meta.yaml file for the longcallr_nn package. Key changes include updating the Python version requirement from 3.9.* to a specific range of >=3.9,<3.11. Additionally, several dependencies have been updated to specify minimum version requirements instead of exact versions. The dependencies affected are: numpy (now >=1.21.0), pyyaml (updated to >=5.3), pysam (now >=0.16), tensorboardX (specified as >=2.2), pytorch (changed to >=1.13), torchvision (now specified as >=0.14), and torchmetrics (updated to >=0.9). A new dependency, requests, has also been added without a specified version constraint. The build number has been incremented from 0 to 1.

Possibly related PRs

Consider adding functional tests for model configuration and data processing

Based on the investigation:

  • The package contains a test configuration file (config/test.yaml) for model training parameters, but lacks unit or functional tests
  • The current test in meta.yaml only verifies the CLI help command
  • Given this is a machine learning package (v0.0.1) with complex dependencies (PyTorch, torchvision, etc.), additional tests should be added to verify:
    • Model configuration loading and validation
    • Basic data processing functionality
    • Input/output format handling
🔗 Analysis chain

Line range hint 36-39: Enhance test coverage

The current test only verifies the help command. Given this is version 0.0.1 with relaxed dependency versions, consider adding more comprehensive tests to verify functionality across different dependency versions.

26-26: LGTM: Python version range is well-defined

The change from exact version to a range (>=3.9,<3.11) provides better flexibility while maintaining stability through an upper bound. The consistency between host and run requirements is maintained.

Also applies to: 28-28

Line range hint 14-23: LGTM: Package configuration follows best practices

The package configuration is well-structured with:

  • Appropriate use of noarch: python
  • Correct run_exports configuration
  • Proper build isolation settings

29-35: Verify PyTorch ecosystem compatibility

While the minimum versions are specified, ensure these versions are compatible:

  • pytorch >=1.13
  • torchvision >=0.14
  • torchmetrics >=0.9

The PyTorch ecosystem typically requires aligned versions for optimal compatibility.

#!/bin/bash
# Check if there are any version compatibility issues reported in the repository
rg -l "pytorch.*version|torch.*compatibility" . --type md

Consider adding run_exports sections for critical dependencies to prevent ABI incompatibilities, as mentioned in the PR objectives.
