Hello,

I have a recurrent problem calling SNPs for bisulfite data. I followed the readme for my 40 samples:

  • Align with biscuit align
  • sort and index with samtools
  • SNP calling with biscuit pileup.
Yet, I always end up with an error than my index are missing if I keep all my 40 samples. When I keep only 30 of them (whatever the samples), the command works fine.

Is there a limit of number of samples that Biscuit can take ?

Thanks

Best
