Just to note, I just started giving the Waterfox browser a try due to Cyberfox apparently nearing end-of-life.

One issue I've found is in Waterfox browser v55.0.2 where shift+click or middle click to open a link in a new tab causes two tabs of the page to be opened.

Using All-in-one Gestures extension and performing an 'open link in new tab' swipe will also result in doubles of links being opened in multiple tabs.

The only way I have found to open a link in a new tab in this version of Waterfox using TUF without doubles being opened is to right click the link and select 'open link in new tab'.

It may be related to both a new tab and a new window being opened. However, due to my running 'single window mode' enabled and 'open new window links in: new tab', the normal new window that would be opened is being converted into a new tab and results in two tabs of the same link - one new tab and one new window converted into a new tab.

I do not have Electrolysis enabled.

It is not an issue in Cyberfox v52.2.1
It is not an issue in Firefox v46.0.1

I am unsure if this issue is specific to this extension being used in Waterfox itself or if FF v55.x and all forks have this issue as I've just started using WF.

Any additional information I may supply, please let me know.

This started for me with FF v55 when I use a middle click... Which relates to your Waterfox also being v55.
Though I haven't tested yet if this is a tabutils issue... because my middle-click is set to "default" (which should open links in a new tab... though twice is unnecessary)

edit: ok it is tabutils... I tried disabling it.. and it behaves the way it should.. So it's clearly an outdated tabutils hook...
