I tried dumping all my DSiWare as .cias and I wanted to get both a standard and legit/legit version of each.
When dumping from NAND (via Title Manager), after selecting legit I don't get the subselection for pirate or legit/legit and files dumped have the .legit.cia ending.
When dumping from SD (from Sysnand SD), after selecting legit, I do get the subselection for pirate or legit/legit but upon selecting legit/legit files with ending .piratelegit.cia get dumped. checking the file in gm9/out gm9 also states this file is illegit/legit.
EDIT: after trying again, now i get the same result as dumping from NAND via Title Manager, from Sysnand SD. I select legit, then no subselection for pirate legit or legit legit, file ends in legit.cia, checking the file in gm9/out gm9 also states this file is legit/legit.
It seems like the subselection vanishes after it's been selected once. It returns upon reboot.
Every ... indicates removal of .cia files in gm9/out and a reboot by pressing and holding START and launching gm9 from luma chainloader.
Go to SYSNAND SD/DSiWare
TAD image options -> Build CIA (legit) -> Personalized ticket (legit) -> CIA gets built
Go to /gm9/out on SD, see .piratelegit.cia (excuse me I specifically ordered an legit legit)
Go to Title Manager -> [1:] NAND / TWL
On a TWL Title: Manage Title... -> Build CIA (legit) -> CIA gets built
Go to /gm9/out on SD, see .legit.cia
...
Go to SYSNAND SD/DSiWare
TAD image options -> Build CIA (legit) -> Generic ticket ("pirate legit") -> CIA gets built
Go to /gm9/out on SD, see .piratelegit.cia (okay, that makes sense)
Go to Title Manager -> [1:] NAND / TWL
On a TWL Title: Manage Title... -> Build CIA (legit) -> CIA gets built

Check your SD card (using h2testw, f.e.) or try a different one (you wouldn't believe how common failing/fake SD cards are, and what kinds of bugs are caused by them).
