HI!
I am running the 3.UMAP.jpynb for Lasry, and it seems to expect the following files as input: 'lasry_batch_corr.csv.gz', 'anno_cells_batch_corr.txt', 'anno_samples_batch_corr.txt', and 'anno_genes_batch_corr.txt'. These are though not produced by the 2.filtering.jpynb and also not present in the directory. Also, the naming of the input files in the description in the beginning of the notebook suggests different files.
Is it possible to fix this?
