CellBender for .BAM file

Dear CellBender,

Thank you for developing such a great tool and my tSNE/UMAP become a lot cleaner and cell annotation and trajectory inference are much improved! I, however, have a question on whether it can run on .BAM file.
I am using scVelo-like approach from .bam file and they are uncleaned version. I am wondering what the best practice may be to also account for the "background" in velocity estimation.
