I found some discrepancies between the results from annotatepeaks-ChIPseeker and results from chippeakanno. When we use annotatepeaks in ChIPseeker, is it possible the results given a gene that are not overlapped with the peak? Cause I saw some distal intergenic annotations. I am wondering how could the software tell if the gene is really regulated by this distal intergenic peak?
