The breakpoint GFF file breakseq2_bplib_20150129.gff used in the Docker image (Line 30) of this workflow is for hg37 (see issue) and not hg38 but at every other place GRCh38 resources have been used such as here and here.I this this will affect the the BreakSeq results.
