Clean input network

If the input network has cycles or paths between fake nodes, "clean" it such that these conditions are removed while attempting to retain a minimum spanning tree. R code for this is here

Note: This occurs when networkplanner scenarios that are too large to be run as one are divided and then their outputs are merged.

This is not top priority at this point.
