I found a genome where the SNP path looks like this SNP path: T/N.1;T.1;A/M.1;A.1;A.II.1;A.II.8;B.35 but it still calls B.35 as final. B.35 is not on the same branch as the A cansnps. Used cansnper 2.0.6 installed by conda.
