EFO 3.39.1 is a patch release to fix two breaking issues: Many terms had incorrect URIS (http://ebi.ac.uk/efo/EFO_ instead of http://www.ebi.ac.uk/efo/EFO_) which have now been rectified. These terms show as "deleted"/"new" in the change log and are outlined in #1456. Additionally, we have manually inferred a subclass for an imported CL term due to changes in the domain ontology causing the term to be dangling in EFO. This is also outlined in #1454.
