Some settings for WGS explained in public manual (https://boevalab.inf.ethz.ch/FREEC/tutorial.html#CONFIG) seems not be included in provided config file for WGS (https://github.com/BoevaLab/FREEC/blob/master/data/config_WGS.txt).

  • forceGCcontentNormalization
  • minCNAlength
  • minimalSubclonePresence

etc.

I will set the above values for WGS data following the public Manual.
